Yea Chuck,
That is the last resort and is pretty much how I
stored the trailer last winter.  I just hate the work
of connecting and reconnecting.  Personally I don't
see why disconnecting one side will cause any harm. 

I did note that the battery box can collect water. 
There are vent holes in the top and when I went to
pick up the trailer in June, the battery was sitting
in about 3 inches of water.  Apparently water poaring
off the roof was hitting the top of the box just
right.
