I am having a similar problem with my Suburban furnace. My flame 
recedes along the burner away from the pilot with the pilot going out 
as the main burner flame moves along. The book tells me that is an 
indication of an opening in the heat exchanger-burner housing. I 
can't find one and I didn't find any holes in it when I took it apart 
for cleaning. Where the gas pipe goes in to feed the burner there is 
a ring of putty stuff sealing the gap, where the air mixture adjust 
screw goes through there is also a ring of putty. 
If I leave the pilot hole cover off it works just fine except for the 
flame coming out of the hole!! I don't know at this point.
