Any tool, even a wooden one can scratch the aluminum. Try to get it soft
first with mineral spirits, then keep mopping it up and scrubbing and
use tons of paper towels. 

I am assuming that the sealant is the standard AS sealant, Vulkem. This
is a gunky grey stuff that lasts forever, as it never really hardens.
You may be able to soften up and wipe away the top layer and then use
Vulkem to fill in again. Don't use silicone, it doesn't last and it
corrodes the aluminum.

You do have to caulk every seam, every light, every window and door, in
short every where that isn't solid aluminum.  A leak may turn up in the
oddest places. Some people use a hose to try and find leaks, I just
caulk everything in sight and some out of sight.
