I would have to say not to put a cap over a bedliner that extends over
the rail. I am going by my truck which has that type liner (Duraliner)
and it looks to me that the cap would not seal at all due to the
different mounting area introduced by the liner.
You could toss the liner and get a rubber one that lays flat in the bed
of course.
If you get a cap be sure it has generous windows in the sides and back
and make sure they are not too darkly tinted. The goal is not to make the
truck harder to back up. This poses a great danger to small children in
parking lots.
