I usually think of throw out bearing noise to occur only with the clutch 
disengaged.  Disengaging the clutch is the only time the throw out is in 
use.  I know that the new Fords are now a 6 speed so was there a problem 
with the old 5 speeds?  You might find some info in the forums on the 
Ford-Diesel website.
